An early penalty put Rotherham ahead but inspirational skipper Adam Lloyd seized a try before a thrilling effort from young winger Danny Gilbert and a Cox conversion took them further ahead.
Rotherham pulled back with a penalty to leave the score 12-6 at the break.
Phoenix then took the lead with a converted try early in the second half and held onto possession superbly, though the Thorne defence remained resolute under the assault.
Thorne piled on the pressure in the dying moments, winning the penalty Cox would land to secure the win.
